Sites no longer user child themes using WordPress master

Using WordPress master, all sites have seemingly regressed to using the parent theme (jquery) and not the child theme (based on domain name). This regression is caused by WordPress/WordPress@295ca4d ( see also http://core.trac.wordpress.org/ticket/21434 ). Using master with this commit reverted works ok.
